Slight cut-off after converting files

Hey dudes,
in my flv's I make sure my board is in camera at all times. But sometimes it's only just so, and when I convert it (I'm using handbrake), the borders are apparently tighter and cut off the board on a couple takeoffs/landings. Does anyone use Handbrake/know any settings to correct this?
